Is it possible possible to use the GPIO pins and the serial port when the Witty Pi 4 is attached? If so would that be via the unpopulated headers on the Witty Pi or via some other method?

You can still use the GPIO pins that are not used by Witty Pi. In the user manual you can find which GPIOs are used by Witty Pi.
Although the TXD pin in serial port is used by Witty Pi to detect system shutdown, you can still use the serial port as long as the TXD pin are not consistly pulled down (it is not the case when normal serial port communication happens).
You access the GPIO pins via the 40 pin header, just like what you do on a Raspberry Pi.
